Before I bought mine, I checked they will come with the new linear moduls.

Okay, good to know, but never read about pairing problems in this case.

Did you try tramming in the lower position?
Maybe loosening the screws of the x axis to release any force in the linear module connections and then fasten it again.

Yes in fact I did this for all scews of the X and Y axis and the support platform as well as the heating bed. I tried to screw them loose first to avoid tension and later just little bit tighter.

Currently I am convinced of a problem with the support platform.

And yes I have contacted Snapmaker support team and they are helping me currently in an incredible fast and supportive way.

The variances you are seeing really are quite common. I detail them in my post that was linked earlier:

Even if you replace the platform (bed frame), it is likely that the new one will render a similar variance. The only real solution is tramming/shimming of the assembly.

May I ask you for some advice how to tram the structure carefully?

After some emails with the support team they offered to send be a new support platform.
Of course my Snapmaker is out of warranty. Eventhough the platform is obviously out of shape since the beginning I had to pay for the spare parts.
